I have the same problem. I think it's because the desktop app has to "optimize" the files first, then transfer them. Not very helpful when the point of being able to read PDF's is to download directly from email.
Try "palmpdf", I have had great success with it, it finds pdf's no matter where they are and reads native PDF format directly:
