I'm half way there... just wondering.. where does it store the messages.. like on the main OS? will it make functions slow?
Once it finishes, just select all and Move To > Trash. Then, empty your trash. Even though you've trashed them, VersaMail will know that it's already downloaded them and will skip them.

I should probably just delete a bunch of the messages and just save them as "archived" on the computer
It's not neccessary. The only downside to having a number of messages stored on the server (which technically is what GMail is), is that VersaMail will have to look at all the messages before downloading new ones. With a "typical" POP account -- let's say a Comcast account, you're home computer usually is set to "delete off server.. after 7 days OR ..after message has been downloaded". I have it set to "after it's been downloaded". On my Treo, I leave messages on server and I manage my mail on my Mac.
